St. John was organized as a parish in 1850, and was the first Episcopal parish in Du Page County. The original building was given to the Naperville Heritage Society who restored it and made it the centerpiece of Naper Settlement. The building is now known as Century Memorial Chapel.

The first service in the present building was on August 20, 1972. The Right Reverend James Montgomery, then Bishop of Chicago, dedicated the building several weeks later.
